Shopify the storefront platform allows peptide products. Shopify Payments (powered by Stripe) does not. Peptide sellers run Shopify with a third-party gateway like NMI or Authorize.net connected to a high-risk merchant account, which keeps the storefront and bypasses the Stripe restriction.
The two parts of "Shopify"
There are two products that share the name:
- Shopify — the ecommerce platform: themes, cart, inventory, checkout. This is allowed for peptide stores.
- Shopify Payments — the default payment processor that comes pre-installed. It is Stripe under the hood. Peptides are prohibited.
Most new peptide stores get caught because they accept the default payment toggle during onboarding without realising it is Stripe.
What happens if you use Shopify Payments for peptides
The same pattern as direct Stripe accounts:
- 14–30 days of normal processing
- Risk review email asking for product samples or COAs
- Account restricted, payouts paused
- Funds held 90–180 days while chargebacks settle
- Permanent Shopify Payments termination, often with a TMF (Match) listing that follows the business
The compliant Shopify setup for peptides
Three components:
- Shopify storefront — any plan from Basic ($39/mo) up. Disable Shopify Payments in checkout settings.
- Third-party payment gateway — NMI, Authorize.net, or USAePay. Shopify charges a 2% transaction fee on third-party gateways unless you upgrade to Shopify Plus, which waives it.

The 2% Shopify fee on Basic plans is real but usually still cheaper than the rolling reserves and account freezes you get on Shopify Payments. At $50K/month volume the fee is $1,000 — Shopify Plus at $2,300/month breaks even around $115K monthly volume.
Apps you should avoid
Several Shopify apps re-route checkout through Stripe even when Shopify Payments is disabled:
- Shop Pay (uses Stripe rails)
- Apple Pay and Google Pay configured through Shopify Payments
- "Buy with PayPal" if your PayPal account is not separately approved for peptides
Use the third-party gateway's own express checkout instead.
Compliance touches Shopify still requires
Even with the right processor, your Shopify store needs:
- Research-use disclaimer on every product page (footer is not enough)
- Age verification at checkout — Shopify has built-in apps for this
- Tax registration in nexus states with tax automation
- Customer service phone number visible on every page (reduces chargebacks)
Frequently asked questions
Will Shopify itself shut down a peptide store?
Rarely. Shopify's Acceptable Use Policy mostly mirrors Stripe's, but enforcement on the storefront side is much lighter than on the Payments side. Most takedowns happen because of repeated chargebacks, not because the products are peptides.
Can I use Shop Pay if I am not on Shopify Payments?
No. Shop Pay requires Shopify Payments to be active.
Does Shopify charge the 2% fee on every sale or only certain ones?
Every sale processed through a third-party gateway, on every plan below Shopify Plus.
What about Shopify in countries outside the US?
Same restriction — Shopify Payments uses Stripe globally. The third-party gateway approach works the same way internationally; just match the gateway to your local high-risk acquirer.
